I read here that the Setup.exe is protected and can be unprotected using Safedisc Cleaner 2. I tried, but I keep getting the message that setup.exe is not protected by safedisc.
I tried both the setup.exe's on the CD and they're both not protected. The executable is protected, but it keeps giving me the message to run the game from the install directory. The setup keeps asking for the CD and I've loaned it to a friend. PLEASE HELP!!

Get your cd back. You seem to be trying to pirate the game. If you give your game to a friend, you may NOT continue using it yourself.

Okay, I got my CD back. The original CD's fine, but the game still does't install from the backup CD.

Try using a safedisc unpacker. Download the safedisc 2 unpacker here, and use it to unpack the \setup\setup.exe (the setup.exe in the directory \setup on the cd, NOT the setup.exe in the main directory of the cd). Make a new cd with this new setup.exe in place of the old one (directory \setup) and it should now work. I'm basing this on how all other westwood games are protected, there's a chance that there's only one setup.exe or the real setup.exe is in another directory but I'm sure you'll figure it out

Unsafesh*t didn't work. Dumper gave "random error", rebuilder gives "something thingy error".
Unsafedisc dumper gave random error, rebuilder created a file called scv2.testme.exe and asked me to test it. The computer gave an error that "This operation has been cancelled due to restrictions in effect on this computer". Safedisc 2 Cleaner gave a message saying it wasn't protected by safedisc. I'm pretty sure that there aren't any other setup.exe's, I checked.

Well, there is a way to do a good backup. Make an image on the hard disk with CloneCD(I'd suggest using the "Game CD" profile). Test the image with Daemon Tools or Alcohol120%. If that image works, compress it using winrar and write that archive on a cd. Sure, if you want to use it you have to decompress it to the hard disk and use Daemon Tools/Alcohol120%, but it IS a backup on cd and it will always work, even if your writer is not safedisc compatible. I do this for some of my own originals, since I don't have a safedisc 2 compatible writer either.
