PLaying DVD backups

Just recieved copies of Metal Gear Solid 2 & Silent Hill on DVDR.I'm using a NEO4 chipped machine & I've used a PS2 magazine coverdisk as the bootdisk.
MGS2 plays perfectly but on Silent Hill 2 the FMV skips pretty badly.
Ive checked the TOC on all disks & the bootdisk is bigger than MGS2 but smaller than SH2.
Would this be causing the problem with SH2 (I was under the impression that the bootdisk used had to have a bigger TOC than the game for it to even load but the game boots up OK)
These are the first DVDR's I've tried so I'm pretty much puzzled.

Silent Hill is one of those that loads with a smaller TOC original, but is reported to seize up downstream when it tries to read beyond the TOC limit LBA. (!)

The FMV skip is, by my reckoning, a different problem and is usually down to either or both of media quality/burn and the ability of your PS2 laser to reconcile to that quality.
