Ipod video (music video help)

Is there a way to get movie clip music videos to work with an Ipod Video? If so how and if not what program can I use to convert these videos to a format that works?

What format are these videos (source: "movie clip", destination: "iPod")? If these are more or less standard formats (some AVI codec, Quicktime, Windows Media, Flash etc.) then MPlayer's MEncoder can conver them.

I can't find an option to encode using Mplayer.
