If you want to update to v1.1, just go to the official website and download the patch to 1.1. This will replace the exe with the new updated one.
Then the protection is removed.

If you wish you slipstream the update into the install (so that you dont have to apply the patch after you install it each time), then use i6comp to replace the old gta3.exe with the new one in the cabinet file.

Whether or not you want to go to this effort is up to you.
