Well, for example there's the ATIP check. Pressed CDs do not have an ATIP, CD-Rs do. If Safedisc finds the ATIP it doesn't let you play.
Bad sectors are also used. The protection program verifies whether the bad sectors are in the right places. Then there's the weak sector protection which messes up the EFM encoder of most CD writers... Theres plenty more, just search.
