I want to repack AC3 Remastered without liberation, what to delete other than the exe and ACL folder? and is it safe regarding AC3?

Only to lossy formats. FLACs are lossless, but well compressed. If transcoded losslessly to some other format like OptimFROG, you won't get much benefit, but decompression speed will suffer a lot.
