This is how PPF files work : they change a specific code at a specific place by another code. This is why they often need the original file, since the code needs to be at the same place. Since CDI / ISO / BIN file formats are different, patches are specific to one format.
But if you know what to look for and what you need to replace, you can do it manually. It's a bit harder, but you don't need the original file.
