To replace a file within the installation routine you can use a cab-extractor (take a look at the readme) which you may find on gcw. But it is important to use the correct version. This works only for games, where the main exe is compressed within a cab-file, of course.
Using betablocker and a newer version of clonecd is of course a very good idea... if it works! Always worth a try.
