Using Clone CD to make backups of games I own

Update your firmware. You need to update to a version OVER 1.0x for CD W-54E 02 or over 1.1b for CD W-54E A02.

Also make sure you have the latest version of CloneCD (current is 3.0.7.2). Also Safedisk 2 can't be copied, so that could also be a possibilty. Once you get everything updated, make sure you burn using RAW-DAO
