Backing up Games

hey agian, got a a few questions on using that server now then i'll be outta you're hair.

1. is it good to save the files as *.iso or *.gcm?
2. should i not have anything running in the background while doing it?

some error popped up in german when i tried and it piled ontop of one and other :S

any sugestions, thoughts or comments i'll appreciate very much so
