Shrek happened to be the first dvd I backed up using dvdxcopy. First I suggest you switch to 1.4.1. With this version you can preview the titlesets so you know what you are omitting, it also fixed some bugs. The titlesets in the omitted featues window will not be included with your burn. So keep what you like and remove anything you don't care to have. You have more room on both discs if you want to add some of those extra features that are omitted.
