TRY not to run the wires across anything. If you MUST do so, make sure that they are well insulated, and DEFINITELY not crossing anything that gives off heat (here's a hint - if it has a heat block or heatsink on it, it WILL MELT YOUR WIRES).

Use nonconductive tape (electrical will do but there are better) or a glue gun to hold the wires down.

If you're doing a sensible chip, you can usually run all the wires together in a neat little bundle. If, however, you're doing something back-asswards like the Magic 3, you're just gonna have to deal with a lot of wires running in different directions. Bleh.
