First make sure you are backing up a cd based game not a dvd based. If its a blue back then its cd based. CloneCd doesn't copy dvd based. Use PrimoDvd or Record Now Max for dvd based. You can read the PS2 CloneCd tutorial here
Also it is best if your burner supports Raw DAO 96, this makes exact 1:1 copies. You can check here
