You cannot do what you're trying to do. Selfbooting DC games are multisession images; the bin/cue format can only handle a single-session image. The .bin that you're getting out from the .nrg image is virtually worthless.
You must copy all of the game's data files to a folder on your HD, rip the CDDA audio tracks if any are present, extract IP.BIN from the data track's first 16 sectors (IP.BIN is a bootstrap, it's no longer a file in selfbooting games), THEN use Echelon's selfboot kit to re-selfboot the whole mix after you're done whatever it is you wanna do to the game.
Frankly, it's really not worth the trouble - most DC game rips are already dummied; the few that aren't really aren't going to hurt your console anyway.
