Yeah, I have the same problem. I just wait until the credits end (the music stops playing) then I do the soft reset (hold 4 buttons and press start).
The game will go back to the title screen and whataver you unlocked will be unlocked and you are able to save the game. I'm guessing you might be able to do the soft reset while the credits are still playing, but I've never tried it.
