I don't have Power Stone 2.
And in my custom MvsC2, i didn't changed the capcom logo music, and did not loop the new opening music. Was your new music logo bigger than the original ? Not size, but time. I don't know if it has something to do with it, but... PS: My home internet connection is off, i'm connecting from work.
