I'm having the exact same problem
However I can't find a 3ft cable. The one I have is 6ft and a little adapter male-female that is only a few inches. Tried both and the chip is not recognized. Turning switches on/off does not make a diff, Xbox still boots fine. It used to flash red when the modchip was turned on at first. But now it doesn't. My guess is that the ribon cable that connects the programmer must be bad. Cause even with a 6ft cable I do believe it should read the chip. Maybe fail to verify the flash but at least recognize the chip. Any ideas people?

At last got my X2Pro working.

I tried that... But you are right it has to do with the ribon cable. I believe mine is damage...
Because my modchip does not respond to the switches either so it means that the connection is not working. It doesn't matter which switch is on or off. The Xbox will always boot normal as if there was no modchip.
