I am also having problems but I have only really tested one copy, as I am waiting to get my PS2 back from a mate, but my first attempt failed, most probably due to poor quality disc.
You may be doing the process correct, however after applying the patch with ppfomatic3 tou must regenerate the image using ECCRegen (tutorial and download at
http://web.tiscali.it/eccregen/usage.htm), this process is very straight foward.
