Here's the recommended connection method for IDE burning:

Primary IDE port: master = Hard drive (c:\)
slave = free or extra hard-drive

Secondary IDE port: master = cd-rom
slave = cd-writer

Make sure your BIOS searches for all your drives and correctly configures them, ie mode 3,4 etc.

Also, you'll need to make sure that you enable DMA in Windows (if your drives are fairly modern). WIndows disables this as a safety precaution. Also disable auto-insertion notification as thus can be a real nag sometimes when you're inserting disks.
