Ok im just going to clear up a few things...
There are some major differences between CDRWin and CloneCD and the most important one is CloneCD is unique in the way ot reads the information off the original. If there is any protection present, CloneCD will read and copy that protection, providing that the settings are correct.
Two problems with CloneCD because of this unique feature are that it is not as compatable as CDRWin with the wide range of burners available today. (your burner must be 100% compatible to take full advantage of it). Secondly if you consider the anti mod chip protection used in some PSX titles and also consider that CloneCD will copy that protection over to your backup, then the backup will also fail.
Vertualy any copy protection can be read and burnt with CloneCD, so this virtualy reduces the amount of patching you have to do down to the odd few that have the anti mod chip protection, this is where CDRWin comes into its own as many would say that it was written for the purpose of backing up PSX titles.
If you want to apply or have to apply a patch then you will have to use CDRWin and not CloneCD, as the patches are written for use with CDRWin .bin files and not CloneCD .ccd files.
