Success!

I spent a lot more time researching the forums, and finally was able to successfully back up both Spiderman and Harry Potter.

I used the ClonyXL and CloneCD combo for both.

Spiderman:
I burned in the trainer patch (along with NTSC to PAL) for Spiderman. Thus, when the trainer screen comes up first (the screen was rolling), I had to push R1 or R2 to stop the roll. Then I was able to adjust any cheats I wanted. From there, you must push "O" not "X" or else the game will start rolling again.

Harry Potter:
Definately the issue was the NTSC/PAL as my television is unable to handle one of those modes. If you have problems with Vertical Hold or rolling screen on the Y-axis, use PPF-O-Matic application to burn in the NTSC 2 PAL patch (or vice-versa).

So... First use ClonyXL to scan the original game CD. Once scanned, hit cloneCD (button in upper right). This will automatically load the settings you need into CloneCD when it opens. Write the image to your hard drive (Read to Image File -- first button on left). Name the file something you will recognize, and put it on your desktop or into a folder you will remember. (this writing can take anywhere from 4 minutes to one hour)

Once the image is on your hard drive, open ppf-o-matic and load in the patch (which is downloaded from GameCopyWorld) and the image file. This is a very fast process, you will get a success window if you did it right.

Now, the image is ready to burn to your CD-R. Plop a blank in the burner, go back to ClonyXL and hit CloneCD again. This will bring CloneCD up with the proper settings. Hit the second button on the left (write from image file). It will ask you to browse for the proper image file. Once you find it, follow the Nexts until it starts burning. This process can take up to an hour as well.
