Well, i searched up a bit and this guy
http://www.fileforums.com/showthread.php?t=88155 had a similar problem, it seems that multiple audio tracks aren't recognized. I have to demultiplex the file using a program called VGMToolbox, convert the video and mix in the audio tracks again one by one.
It's a really long process.
