if each disk is copy proted then each disk needs a patch. FF8 required a patch for each disk, and FF9 will most likely need the same if it ever comes out. When you download the patch and unzip it, there will be multiple files with the disk number on the end if they are needed. Just do as the patches lead you to do and there should be no probs.
