Hm, I never had such problems, to be honest. I could have Alcohol running in the background in additon to Daemon & CloneCD (even AnyDVD) and no game would ever complain. I never (except for SW:EAW) had any error messages regarding found emulation software...
But i guess thats mainly luck, as well as SF games, i never got them to run
