Make sure you have your BIOS banks set to the FlashBIOS bank. Without this, the box will simply frag as you describe (as it ships blank). Therefore, you need to flash the chip with a BIOS such as the X3 BIOS from Team Xecuter or a hacked BIOS if you want to play backups. On the front dip switch panel, set the switches on that small panel to:
1 = On
2 = On
3 = Off
4 = Off
Flash Protect (5) = Off
From here, you can either use a disc with the BIOS on to flash, or use Network Mode to flash via Ethernet connection. Check your X3CE install guide for setting the banks to the appropriate sizes for your chosen BIOS.
