Sure, go to a Command Prompt (####t Menu->Run->command). Go to the directory where the patch and .CDI file is located and run the patch. Use a format similar to this:

esonicfix e-sonic2.cdi

It will patch it. You may just be able to skip the command prompt and double click on the patch, make sure it's in the directory of the .CDI file, and it may patch it then also. E-sonic2fx.zip did come with an .NFO file, it usually helps to read those things.
