You're confusing the .BIN from CDRWIN with the .BIN (Binary) files the Dreamcast uses.
The .bin files you're looking to patch are found INSIDE the .cdi file. You'll need something like CDMAGE to extract the files from the .CDI file if you wish to patch them.
