I don't understand your problem about uploading the no-CD executable as a whole file (if that's what you meant; not entirely sure though) as that's how all other no-CD executables are being submitted to GCW, too.
If you _really_ wanna mess with pirates,
create a patch that converts the original executable to the no-CD executable. E.g. xdelta,
http://sourceforge.net/projects/xdelta , is a very nice, FREE patch creator/applier. Actually, official updates of the game called The Thing are using this one instead of the usual RTPatch...
