This is because Port Royale (most Ascaron games actually) is full of hidden checks. Both .dll files do CRC-checks on the main .exe - i heard the exe checks its own as well - and trigger FADE-ish effects if modified files are detected.
That is why every PR update contains new versions of those 2 dll files
