Your main playing deck of 40 cards may be reset, but you still have all the cards you won when playing to rebuild your deck. It only takes five or ten minutes to recreate your old deck.
I dunno why anyone really feels the need to use the additional Kaiba cards against Yugi anyway -- you can beat him easily almost every time with a well chosen selection of the Yugi cards, if you also added some of the best Kaiba cards to your deck it would be almost impossible to lose, unless you're rubbish at duelling
