The clock wire can only affect certain games/dvd's. It all due to electro magnetic compatibility problems i.e other circuits inducing current onto your clock wire ( causing cross talk voltage and inductive capacitance in yr clock wire.)

Simple solution.

Run another wire from the ground point of your messiah 2 chip to another ground point near the clock connection on your motherboard ( a point where the metal shield touches the motherboard will do) and twist this wire around the clock wire about 50 times ( a twisted pair).

This effectively gives the clock wire a simple shield and should solve the problem.

If u don't want to go to that much trouble then simply routing the clock wire around any major circuitry on the motherboard and ensuring that its either taped or glued to the mother board to provide a 'Ground Plane' should suffice./ This will cut down the capacitance effect.
