bin/cue and .ppf file Help PLZ

I need to know how to apply the fix to the bin/cue file, yes i have applyppf.exe i have no idea how to use it? Tha game im dealing with is JoJo's Bizarre Adventure ...by... Capcom

If you didnt, you should, it WILL help you to know what to do.

What exactly does the patch do? I own JoJo's Bizarre Adventure, which is a medicore game at best and I've beaten it with most of the characters with no noticeable errors, I didn't start patching games until Sonic Adventure 2 came out, since the ones I had never needed them.
