CloneCD and PS2 EA Games

Can anyone tell me if I still need to patch EA games if I back them up using CloneCD? I intend to use these games with external Neo Key and internal X-Key DVDR modded consoles. Will I still be able to use the standard PSX2 boot method or will I have to use the EA method?
Or should I just use CDRWin and patch?

You will still have to patch some ea titles if using a usb mod.
