I am using the Messiah2_v3_Install(1.2c).pdf guide on my NTSC v3 machine. Here are my questions:
1- I have a non-gap bios, since the bios is on the top side of the mother board, I am just wondering is there a alt point for CLK and SCEx on the top side. So there I don't have to remove my mother board and solder on the other side.
2- The guide said that I should use 23 swg wire for 3.45v and Ground. Can I use 35/36 swg while as well? What would happen if other type of wires are used?
3- NTSC/PAL Color fix - I am confued on this part, do I shot the two point (Colour Fix Point & 3.3v)? What exactly I have to do for this? When a PAL game is played, will the game be off center still? If yes... then it is no use for the color fix and can I not install these wires?
TIA

I have found a diagram which have alt point for SCEx and CLK
http://199.185.130.13/theclub/foundmy/device/fm-v3-gh-006-main.jpg
Can anyone confirm that works.
The information at foundmy is usually very reliable. I used some of their alternate points on my brothers version 1 awhile back and all went well. If they say a point works then I believe it will.
As for the wires... 36gauge is rather "wee". I'd use something beefier for the power. In fact, I'd use something beefier in general, but that's just me.

You connect the Colour Fix Point to 3.3v exactly as it says in the install guide. On my v7 US PS2 the picture is not off centre.
What will happen is that PAL games will display properly in colour PROVIDED THAT your TV is capable of handling a frame rate of 50Hz. That is not a certainty in all US TVs.

So if I don't play pal game at all, can I not install these wires. If I am installing these wires, do I just short the color fix and V3.3 point?

If you do not play PAL games. don't bother.
If you play PAL games join the colour fix point and 3.3v.

My Messiah 2 mod chip works fine as it is right now, with no PAL connections. I have an NTSC V6 PS2. When I boot a pal game the image is all scrambled which is expected. Since the color fix point is going to the 3.3V source, should I use the 24awg wire or the standard 32 awg wire that all the other points use?
It would be hard to connect a 24awg wire on that small connection on the chip.
SECONDLY,
When booting normal US PS1 games (even originals) with the modchip on the color is messed up. For example the large P on the splash screen is a nasty yellow as opposed to the red and all other colors are messed up as well. It is only on PS1 games and works fine with originals if the modchip is disabled. Does anyone know how to fix this?

32 awg is fine for this point

This is a bug in the PS2 code which sets the wrong mode. The NTSC color fix should solve this.
