I'm a complete Newbie to burning, I have CloneCD & ClonyXL. I put Project I.G.I in my reader and a blank disc in my writer, ClonyXL scans it and it shows up as being protected by ProtectCD-VOB. Now I start CloneCD, it seems like it puts the settings from ClonyXL into CloneCD, I then do the copying, I tried it both with and without "on-the-fly".

The copying finishes with no apparent errors, I put the copy into my reader, the reading light, lights up, but nothing, it's like the computer is frozen, except I can move the mouse but not click on anything, I can eject the CD tho and everything is back to normal, it won't read it when I put it my my writer either. I took an old ass game of mine, meridian 59, it has no protection on it cuz it's free to download anyway, I did the same thing, it copied, it works fine.

What am I doing wrong?

You need CD-Drive that is able to read subchannel-data(many do that) and a writer that is able to burn the same (Most Plextor are able). It seems that you did everything right.

Try reading the game from your writer to an image file then burning the image file to a cd.
CD-writers are better at reading the protection than CD-ROM's. But if your burner is not able to handle subchannel data then you will have problems with ProtectCD

hey dude buy also some cd-rw in order not to spend your money on the cd-rs!

Also, check u haven't got Simulate Only ticked.
If u have, it will only simulate the burn process, not actually burning anything to cd.
Make sure Write Only, or equivalent is ticked.
I have had a few machines in lately doing exactly this problem. Turned out the above was correct & cd was still blank.
Look at the underside of cd, (the side that gets written to). U can normally see if anything has been written to it. Compare it to another blank cd if necessary.
This may not be the problem, but worth checking out.
